Transmission won't shift into 3rd or 4th

Ok, So as some of you know I ran my 2004 X with and automatic transmission thru a mud hole and killed the motor. Well the motor is back in and now the transmission shifts into 1st, 2nd and then it's like it goes into neutral. It will just rev until I slow down and then it catches second again.

Its throwing no codes, I am getting exhaust on it today so I will beable to try and figure it out tonight. Things I am going to check:
1. fluid level
2. Dirty or bad fluid
3. new filter and fluid
4. Any linkages from the motor to the trans but I think its just an electrical connections.

Please help

I have an update. Last night I changed the filter and fluid the X now shifts from 1st to 2nd and that's it. Its like its stuck in second

this is just a follow up. I got the transmission working. It just started shifting. I can only think that it needed to get use to the new motor?

These symptoms sound similar to the Jeep I had where I couldn't get it into 3rd (final). My clutch plates ended up being burned out from the lack of sufficient cooling and fluid.

Some days, it would hardly shift into reverse. The few days before I took it to a shop it would stick to 2nd
