Help: Timing issues after clutch replacement

I had my clutch replaced a couple of weeks ago by a reputable local shop. Immediately after picking up the car I got a P011 code for timing issues. The shop finally was able to look at it again and after testing a few things they say their confident it's timing issues and that I need to take it to another shop because they've never done that kind of job on this specific engine.

Is it at all possible that in the replacement of the clutch could cause timing issues? I read that incorrectly installing the flywheel can cause this, but then I've also seen that the 2011 Xterra's flywheel can only be installed one way so I don't know. I had also read that if they used a flywheel that wasn't specific to my car's year that could in fact be installed incorrectly.

It seems incredibly coincidental that this happened as I picked up the car, but I'm just an idiot so what am I supposed to say to them? At this point I'm going to try to get quotes from other shops on what a timing chain replacement/timing correction could cost. Honestly I don't even know what to ask about for a quote.

Pretty much all flywheels from any manufacturer can only be installed in one orientation. Can you elaborate on the issues?

P011 is typically a cam sensor problem. Which is a common failure on these engines. If that is the problem, they're a bitch to replace. Back of the head right against the firewall.

If you venture down that road go to RockAuto and get the Hitachi (oe) sensors.

Not much more to say other than I'm getting that code immediately after picking up the car from having it's clutch replaced. No sounds coming from the engine, no decrease in performance or MPG. Mechanic acted like whatever they checked confirmed the engine is out of time and that it's not a sensor issue, but yes I'm aware of the camshaft/crankshaft sensor problems with this vehicle. I thought P0340 was the code for the sensor itself?

I asked this question in another forum as well and got a reply that this specific flywheel can fit in 5 different positions.
